The cost of Armor is listed as 2/4/6. Does that mean you are limited to 3 levels of Armor? A max of +9 armor seems low.

Yes, that is the limit from the Armor power. If a character wants additional Toughness, they'd have to take another power like Altered Form, Force Control (with Force Field), Super-Attribute Vigor, or of course, the Toughness power.
